The seal is attached to the door trim panel but slips off and on easily. But your right, I can't see a part number for it in PET.
On your second point, I had the a panel in which the top section of vinyl was damaged. I could not find a way of recovering the whole section as its joined to the rest of the panel and can't really be separated and covered. Depending in the damage you may be able to filled and repaired but it won't be seamless but could be quite good. In the end I found a second hand panel afeter much searching.

I believe the part is 477-837-471A-M100 "Inner Window Slot Seal"
It's the same part on both doors.
I found the info on the Pelican Parts web site by searching "window seal".
If I were you, and I needed a replacement, I would call Sunset to confirm the part number and probably get the best price possible. Pelican's price is $44.50 for each seal.
It does just slip off the door panel.
I removed my door panel, pulled off the seal, and refurbed the top of the panel with a filler, grain copier, and dye spray I got from "Leather World Technologies" (do a google search). After having them color match the dye to a sample I sent them, the result was really good. If you are coming to Hershey, you can take a look.
Recovering the top of the door panel sounds like it might work even better if you can get the right vinyl sheeting.
Sounds like a good plan to me.
