In my case it was the black piece under the spoiler it has 4 allenbolts an shims under there . . The ends were making the noise .

I had a rattle too in the same area, I tightened the spoiler and solved the issue but you said you already tightened the spoiler.

If the rain (we don't know what that is in Oregon either) eliminates it, I'd definitely work more on the seals. I've had issues on hatchbacks before and was able to eliminate the noise with silicone spray lube.
As far as water coming in, there appears to be a drain hose attached to the bottom of the hatch pin receiver mechanism. You might pull some rear trim and look to see if that's where the water is coming in from a loose hose, or a cracked pin drain pan that the hose is attached to.
